Across TCGA pan-cancer cohorts, PACERR RNA differs between tumor and matched normal tissue in 8 of 18 cancer types tested, making tumor–normal expression one of PACERR’s most consistent transcriptional readouts.

The strongest signal is observed in thyroid carcinoma (THCA), where PACERR RNA is more highly expressed in tumor relative to normal tissue. In most cancer types PACERR is over-expressed in tumor, although a few such as BRCA and PRAD show the opposite, repressed pattern.

THCA, HNSC, and BRCA are the cancer types where PACERR tumor–normal differential expression is most reproducible.
