Across TCGA pan-cancer cohorts, HOXA9 RNA differs between tumor and matched normal tissue in 15 of 18 cancer types tested, making tumor–normal expression one of HOXA9’s most consistent transcriptional readouts.

The strongest signal is observed in colon adenocarcinoma (COAD), where HOXA9 RNA is more highly expressed in tumor relative to normal tissue. In most cancer types HOXA9 is over-expressed in tumor, although a few such as BRCA and KIRC show the opposite, repressed pattern.

COAD, UCEC, and BRCA are the cancer types where HOXA9 tumor–normal differential expression is most reproducible.
